I remember trying to work this one out to see if I could get the cylinders as physically far away from each other as possible (to improve insulation).
The only idea I could come up with was to have two alpha engines offset at 90 degrees to each other in terms of phase. So you'd have the cold cylinder from engine 1 working with the hot cylinder from engine 2 and visa versa.
